I understand that your edit to Epsilon was made in good faith but please read Wikipedia:Hatnote#Disambiguating article names that are not ambiguous. The only credible confusion is with Upsilon. You have to ask yourself is it credible that a reader would type ε but actually be looking for Є or Ԑ? On the English language Wikipedia? In other words, how would they get there?
I think that the issue is more one of means rather than ends. Yes, your are correct in believing that the different interpretations of the
glyph ⟨E⟩ (and similar letters) in Cyrillic, Greek and Latin should be identified in the article, it is just that the hatnote is the wrong place to do it, according to the
Wikipedia:Manual of Style. So I will add a "See also" section that steals two [a] line from
E (disambiguation):

Please do not introduce links in actual articles to draft articles, as you did to Voiced pharyngeal fricative and Koppa (Cyrillic). Since a draft is not yet ready for the main article space, it is not in shape for ordinary readers, and links from articles should not go to a draft. Such links are contrary to the Manual of Style.
