It is implied in Marc Laidlaw's tweets that the G-Man is a member of the Advisors who escaped the control of the Combine. Advisors in the games were in the larval stage due to the suppression field, but when they hatch they can take any form they want. Escaped Advisors want to defeat the Combine and establish their own rule in the universe. They use the G-Man as a proxy to manipulate humans (being his 'employers').
